My 1990 Accord won't start! I got codes. Help?

My Accord was not run for a couple weeks ( and was running ok prior to ) and when I tried to begin it the battery was entirely dead.

I tried a jump - it would turn over however would not start up.

The green S light was flashing so I did a guide code check and got codes 1, 2, 3, 7, 8 and 14

I googled around and was wondering if an awful TCM could cause it not to begin like this?

Any other ideas?

Also my muffler and pipe fell off a while ago which might account for a number of the codes. It was running fine prior to with no the muffler though.
